I never used DVD santa (I prefer to use TMPGenc) , but the problem might be related to the fact that sometimes the AVIs have an AC3 audio stream instead of the usual MP3 stream (check it by opening the AVI with VirtualDubMod and doing Stream___Stream List) and, maybe, DVD santa cannot decode AC3 audio streams (TMPGenc cannot). In this case you need to extract it and convert it to someting else, instead (e.g. with HeadAC3he), and using the converted (WAV? CBR MP3?) stream with DVD Santa (on TMPGenc the 'audio input' can be different to the 'video input'. On DVD Santa I don't know.

I use DVDSanta and have encountered this problem. To put the long story short, I can usually solve it by changing the codec of the avi with X Video Converter or Power Video Converter (change video to XviD and audio to Mpeg layer 3).
