Simply choose the .ifo file that is associated with the main movie. That should load all of the corresponding .vob files.

You can just rip the main movie to your HDD. Unless it is an episode disk...in which case the episodes may be split into separate title sets. Post back if that is the case as there is no need to cloudy the water if it is not needed. Anyway, once you have the movie ripped to your HDD, open AGK and in the Input selection go to the folder containing your movie and choose the .ifo file. Should be something like VTS_01_0.ifo. That will load all the .vob files in that title set and you should be good to go.

May have to wait for some input from some of the others, as I don't do very many episode disks. But I think that it may vary, you will just have to look at the files on the disk and see how it is set up. Some may be set as seperate title sets where each have their own .ifo files and associated .vob's or they mat be like some that I have done where they are included all in one title set as seperate chapters.
