Try doing a deep scan instead of a Powerscan. This should pick the channels you are missing. It takes a while but should get them back.

When you do a powerscan the box checks the frequencies in steps of 8 MHz, so when it finds the first transponder, for example at 107 MHz it will then look at 115,123,131 MHz, etc. The cable companies used to have the frequencies spaced in this way but now they seem to be randomly spaced so you need your box to check every frequency (from 100-850 MHz). That is what a deep scan does and will pick up any transponders and channels you are missing.
You haven't made it clear what box you have in your original post. My box is a Eurovox Max V Black so if yours is different then you might not have this option in your menu.

    Good Luck, Red72.

VM can't block individual channels or frequencies as far as i know. If you can find out what frequencies the channels are broadcast on then you can add these to your box and do a manual scan on them, either that or get an up to date cdf (channel data file) for your area and drop it onto your box (whoever flashed your box should know how to do that). Have you tried scanning with the cable input direct into your box? (without any splitters). A drop in signal strength could have caused it to miss a transponder or two.
